Most Amazon sellers are less profitable than they think. Not because their business is failing, but because they're calculating margins the wrong way. They look at revenue minus COGS minus FBA fees and call it profit. They're missing six to ten cost categories that can represent 15 to 30% of their revenue.

This guide walks through every cost that should go into your FBA profit calculation, how to build a model that gives you accurate per-SKU margins, and the margin benchmarks that should be triggering decisions in your business.
The Cost Categories Most Sellers Miss
The obvious costs are product cost and FBA fees. Here's what gets left out:
Amazon Fees That Go Beyond the FBA Fulfillment Fee
The FBA fulfillment fee is what most sellers account for. But Amazon charges a constellation of additional fees that aggregate into a significant number:
- Referral fee: Category-based percentage of the sale price. Ranges from 6% for personal computers to 17% for most apparel and accessories. This one most sellers know, but some calculate it on list price rather than actual selling price, which creates a margin error.
- FBA storage fees: Monthly storage charges per cubic foot, with significantly higher rates for Q4 (October through December). If you have slow-moving inventory sitting in FBA warehouses, your monthly storage fees can quietly consume margin over time.
- Long-term storage fees: Inventory that has been in FBA for more than 365 days incurs additional charges. These are easy to forget about and expensive to ignore.
- FBA inbound placement fees: Amazon charges fees based on how they distribute your inbound shipments across their fulfillment network. These fees were significantly restructured in 2024 and now represent a meaningful cost for many brands.
- Returns processing fees: For certain categories, Amazon charges a returns processing fee. Your return rate directly affects this cost, so high-return categories need to factor this in explicitly.
- Removal and disposal fees: When you need to remove inventory from FBA, Amazon charges per-unit fees that add up quickly on large liquidation orders.
- Closing fees: Certain categories including books, music, video, and software have additional closing fees per sale.
Advertising Costs
This is the single biggest gap we see in seller margin calculations. Many sellers track advertising spend in aggregate as an operating expense, which makes it invisible at the SKU level. Your true per-unit margin requires allocating advertising cost per unit sold.
The right metric is advertising cost of sale (ACoS) applied to your actual unit revenue. If you're spending 18% of revenue on ads and accounting for it as a separate overhead line item rather than a per-unit cost, your product-level margin looks 18 points better than it actually is. For every product you're actively advertising, your advertising spend needs to be in your margin calculation.
Product Costs Beyond Purchase Price
- Freight and shipping to Amazon: The cost of getting your product from your supplier to Amazon's fulfillment centers. This includes freight from overseas, domestic trucking, prep center fees if you use one, and any labeling costs.
- Import duties and customs fees: For brands sourcing internationally, import duties based on your product's HTS code can represent 5 to 25% of product cost depending on the category and country of origin. Post-2024 tariff changes have moved these numbers significantly for many categories.
- Quality control and inspections: If you run factory inspections or QC checks on incoming inventory, those costs belong in your COGS.
- Prep and packaging costs: Poly bagging, bubble wrap, suffocation warning labels, FNSKU stickers. Per-unit costs are small but they add up across high-volume SKUs.
Overhead Allocation
This is the most philosophically complex part of true margin calculation, and it's also where the most business decisions go wrong. Your overhead includes personnel (customer service, operations, buying, account management), software and tools, agency or consultant fees, warehousing if you hold domestic inventory, and any other costs required to operate the business.
These costs need to be allocated back to individual SKUs if you want to know your true profitability. The most common allocation method is by revenue contribution: if a SKU represents 12% of your revenue, it absorbs 12% of your overhead. More sophisticated models allocate by time and resource consumption, which gives you more accurate data but requires more tracking discipline.
How to Build Your Per-SKU Margin Model
Here is the calculation framework we use for accurate per-SKU margin analysis:
- Start with average selling price (ASP): Use actual selling price data from your Business Reports, not your list price. Account for any promotional discounts, coupons, or Prime Exclusive Discounts that affect your realized price.
- Subtract all Amazon fees: Referral fee, FBA fulfillment fee, estimated storage cost per unit sold (monthly storage divided by units sold), returns processing fee (returns rate multiplied by returns fee), and any applicable closing fees.
- Subtract landed COGS: Product purchase price plus freight (inbound to Amazon) divided by units, plus import duties, plus QC and prep costs per unit.
- Subtract advertising cost per unit sold: Total ad spend on the ASIN divided by total units sold from that ASIN. This gives you your per-unit advertising cost.
- Subtract overhead allocation per unit: Your total overhead costs divided by total units sold gives you a per-unit overhead figure. Apply this to each SKU.
- The result is your true net profit per unit. Divide by your ASP to get your net margin percentage.
Build this model in a spreadsheet with each SKU as a row and each cost category as a column. Update it monthly. This is your operating truth document.
The Margin Benchmarks That Should Drive Your Decisions
Acceptable margins vary by category and business model, but here are the benchmarks we use when evaluating brand health:
- Gross margin before advertising and overhead: Below 35% and you have almost no room to advertise profitably and cover overhead at typical spend rates. 50%+ gives you real flexibility. 65%+ is excellent and provides significant growth headroom.
- Contribution margin after advertising: This is gross margin minus advertising cost. If this number is below 20%, your business will struggle to generate meaningful free cash flow after overhead. 30%+ contribution margin gives you a fundamentally healthy unit economics profile.
- Net margin after overhead: A well-run Amazon brand should target 10 to 20% net margin. Below 8% and you're running a high-risk business with limited capacity to absorb fee increases, tariff changes, or competitive pressure. Above 20% and you're either underinvesting in growth or have genuinely exceptional positioning.
The Impact of Returns on True Profitability
Returns deserve their own section because they're the most mathematically complicated cost in the model and the one most sellers handle incorrectly.
When a unit is returned, you lose the revenue (minus any restocking fee Amazon charges the buyer), you pay the return processing fee, you may lose the FBA fulfillment fee depending on the return reason code, and you receive back a unit that may or may not be resalable at full price. If the unit is returned in unsellable condition, you've also lost your product cost.
Your return rate by ASIN is the key variable. Calculate your actual return rate from your FBA Returns Report, then model the per-unit cost impact. A 15% return rate in a high-ticket category can swing a product from profitable to marginally profitable or even unprofitable, even when the top-line math looks fine.
If a specific ASIN has a high return rate, the right response is to investigate the cause. Is it a listing accuracy problem? A product quality issue? Customer expectation mismatch? Returns are expensive, but they're also a signal that something upstream needs fixing.

Building the model manually in a spreadsheet is how you develop the discipline to understand your margins. Running the business long-term requires better tooling.
